Are you passionate about bioinformatics and with an interest in antimicrobial resistance and impacting public health? Then you might be our new colleague in the National Reference Laboratory for Antimicrobial Resistance at Statens Serum Institut. We are currently looking for two bioinformaticians to analyse and report our whole genome sequencing (WGS) based surveillance results from antimicrobial resistant microorganisms to the Regional Hospitals and to develop and maintain pipelines to assist in our task of microbial surveillance and research in public health. The positions mainly include work related to some of the major antimicrobial resistant pathogens causing infections in hospitalized patients.
The positions are located in the
National Reference Laboratory for Antimicrobial Resistance (NRL-AMR) as part of the Department for Bacteria, Parasites and Fungi. The NRL-AMR purposes include monitoring of bacterial infections in humans, monitoring of antimicrobial resistance in bacteria and reporting of WGS results to the Departments of Clinical Microbiology at the Danish hospitals. Furthermore, planning and execution of training in bioinformatics related to NRL-AMR functions is a major task of our laboratory, due to our designation as European Reference Laboratory in public health for AMR with ongoing trainings of European colleagues under contracts with European Center for Disease Control (ECDC) and the European commission. The NRL-AMR consists of multiple specialties: bioinformaticians, epidemiologists, engineers, medical doctors, veterinarians, microbiologists, molecular biologists and laboratory technicians.
About the position You will primarily be responsible for handling of whole genome sequencing (WGS) data as well as developing and maintaining python scripts and various software to support the antimicrobial resistance surveillance tasks, thereby taking it to the next level.
The main tasks will be analyzing and reporting WGS results from the National surveillance, stream-lining of data pipelines and maintenance and development of existing SQL databases. These task, together with training activities within your areas of expertise, will be coordinated with data scientists, epidemiologist, medical doctors, IT experts and other colleagues both inside and outside Statens Serum Institut.
Your responsibilities will include supporting bioinformatics expertise to the surveillance of antimicrobial resistant microorganisms, development and maintenance of bioinformatic pipelines, and design and conduct training.
Education, experience and personal qualifications You have a master's degree in Bioinformatics and you have several years of experience working with bioinformatics gained during a PhD or other. Ideally, you will master most of the points below (in prioritized order):
- Experience in using Unix and Python. Preferable programming skills in Python and R
- Experience in analyzing whole genome sequence bacterial data using bioinformatic tools
- Experience in development of bioinformatic pipelines for WGS data
- Experience with design and conduct of bioinformatic training exercises in the field of microbiology and antimicrobial resistance
- Knowledge with database structure, Microsoft Access and SQL
- Knowledge within the field of microorganisms and antimicrobial resistance (AMR)
You are diligent about good software practices, including documentation, and keen to do some system administration and user support tasks. Bioinformatics pipelining of WGS data from Illumina and Nanopore sequencing platforms is a bonus.
You are good at identifying issues and proposing solutions, and enjoy learning new skills as part of your job. Furthermore, you have strong communication skills and you are open to multi-cultural environments.
You are reliable in conducting your tasks and take responsibilities to ensure that deliverables are timely and of high quality.

Terms of employment Depending on your educational background and level of experience, salary and appointment terms will be based on the collective agreement between the Danish Ministry of Finance and the Danish Federation of Professional Associations (AC) (overenskomst for akademikere i staten).
The position is limited to two years.
